Canon Point: Post-Betrayed Undyne ending, with Mettaton dead, after her ‘disappearance’. More details can be found here.
Without getting in too deep, due to the nature of Undertale’s ‘reset’ system, characters can cycle through multiple timelines at the control of the player without remembering them. While Alphys may not be certain of the change, as she is not one of the characters who can remember RESETs, this may not be her first experience with the fallen human in the Underground, and could be taken through other timelines without remembering the event.

Personality: If Alphys could be described in one word, it would be ‘uncertain’, or possibly, ‘anxiety’. Alphys’ core personality is that she has a hard time believing in herself, the validity of her decisions, and standing by her choices. Despite being smart, capable, and talented, she has a hard time seeing any worth in herself at all, due to the times where her judgement errored and she makes mistakes.
For starters, Alphys is smart and resourceful. Despite gaining the Royal Scientist position by lying about creating an artificial SOUL, the technology she employs to get to that point is virtually unknown in the Underground and revolutionizes the puzzles that are present throughout. On top of this, all of the resources Alphys works with are salvaged from the trash, and yet she still manages to create three detailed and functional robotic bodies with thousands of lines of code (that is noted in canon she writes herself, as Mettaton mentions she names programming variables after Undyne). Her later work with the human SOULs is something that’s never been tested before, and had no guidance to complete- and while it didn’t produce the results she wanted, the fact it produced results at all is incredible.
On the other hand, Alphys is nervous, anxious, and incredibly depressed, to the point of being suicidal. Wherever she turns, she can only seem to see the faults in herself for the bad things she’s done. This causes her to draw in on herself and become reclusive and shy. During the player’s travel through Hotland, Alphys lies to the player about the dangers so she can “feel better about herself” and “feel useful”. We also see, through her UnderNet posts, her fear about phone calls (‘i’ve had my finger over the last key for 15 minutes now lmao’) and her self-depreciating sense of humor (posting ‘selfies’ that are photos of trash cans with pink glitter filters over them). She also often lies to make herself seem more interesting or to seem like she knows more than she does, as she admits to in certain routes- she’s told Undyne in particular that she’s an expert on ‘human history’, when in reality she’s a big fan of anime and manga and all of it is fiction, so she seems like less of a nerd. She’s also insecure in her relationship with Mettaton, saying in her lab entries that she doesn’t think he’ll talk to her again once she finishes his body- implying she doesn’t think he’ll want to be friends once he’s gotten what he wants out of her. In the True Pacifist ending, when the Human gets to explore the True Lab, she leaves a note in case they never see her again- in case she does “something cowardly”, additionally implying she is suicidal. In multiple Neutral Endings she ‘disappears’ after Mettaton or Undyne’s death, and it’s specifically noted in the ending she’s coming from here that Undyne remarks she “couldn’t save her”.

Her favorite show, an anime called Mew Mew Kissy Cutie, causes her to go off on tangents whenever it’s mentioned (before shrinking back when she feels she’s “rambled too much”) about its themes of friendship and love. On top of this, despite being scared during the True Pacifist ending, she still comes to the Human’s aid, and cheers them on for supporting her. Even through her fear, she is always looking to help people- from building Mettaton his body, to getting the Royal Scientist position (stating she wanted to ‘save everyone’). She’s also a hopeless romantic- Mettaton reveals she’s thought of Asgore as “Mr. Dreamy” and that she wants to “be held in his strong arms”. She also, as previously stated, names programming variables after Undyne and, in the True Pacifist ending, admits to being in love with her. Even when she meets Toriel for the first time at the end of True Pacifist, she mentions “Hey, why didn’t you tell me the queen was so cute?” and additionally says in notes that when she works on Mettaton EX’s body, her “hands get all sweaty”. She tends to fall fast and hard into crushes, and has a hard time admitting her feels, so they tend not to progress without outside interference.
Through different neutral endings, the Human can influence Alphys’ feelings on herself- when she is encouraged, forgiven for her actions, and allowed to move on, she can flourish and begin to heal. If her actions lead her friends to their deaths- and she is never able to reveal her lies- they eventually consume her completely.

Abilities: Alphys is a Monster, and therefore made mostly of magic and little physical matter. This makes her as weak as other monsters, and it’s implied she can use magic offensively, but her abilities are never seen in-game. The single time we see any of her attacks, they’re the mechanical shooters and bombs used by Mettaton in his boss battle, though it is heavily implied that she made all of those to simulate his bullet pattern. She also talks about being physically weak and not a good fighter, nor is she willing to fight and prefers to run and hide.
She is, however, a very talented mechanical engineer, coder, roboticist, and biologist, having built up to three very intricate robot bodies and performed a host of experiments that created the Amalgamates and Flowey. She manages to upgrade the protagonist’s phone in a matter of seconds, including adding dimensional storage boxes, a key-chain, and upgraded service and function. We also see her hacking into various systems in the Underground, though it’s unknown exactly how good she is at this, as she admits to lying about certain actions during the player’s travels through Hotland. It should also be noted that, since the Underground is devoid of prime material, everything she’s made had to be scavenged from garbage falling from the human world, making her incredibly resourceful. Give her some scrap metal and a circuit board and she’ll have it taking selfies in 20 minutes flat.
Flaws: Alphys’ self-esteem is in the negatives, and that’s being generous about it. She has heavy depression and anxiety, and often self-depreciates herself through jokes about being trash and a terrible person. She lets her mistakes weigh heavily on her and is hesitant to forgive herself for even the smallest missteps. Because of this, she’s a chronic liar- she’ll lie about herself, her past, and her actions, to get other people to like her… or at least the illusion of herself that she presents. She’s also been shown in canon to wrap other people into these lies to keep the persona going- and in this instance, sometimes to the point of their deaths. She’s constantly worried about being found out, and instead of dealing with it, watches anime to the point of escapism and never leaves her lab except to hang around the garbage dump. She lies to her boss (the King) about the nature of the experiments, she lies to her friends about her life and her actions, and she lies to the Human about her prowess and her intentions.
She does, in a way, have reason to feel bad about her mistakes, because… wow, she’s certainly made some. She pushed the experiments she was told to do by the King to their limit because she ‘wanted it to work out’, creating abominations of melted-together monsters into animalistic beings. On top of that, by choosing the first flower in Asgore’s garden as her vessel for the SOULs, she accidentally dragged into existence a being without a SOUL, unable to feel, and because of a heavy dose of determination, unable to truly die. While she did make these mistakes on accident- and likely would not have participated in them knowing the outcome- she pushed it past the safe limits because she wanted to be successful and praised. She becomes heavily suicidal over this, staying alive primarily to take care of the Amalgamates, but keeps them locked in the basement of her lab while doing so.
As previously noted, Alphys is also willing to put her friends and cohorts in danger to fulfil her goals. When the Human falls into the Underground, she convinces Mettaton to play the part of a ‘killer robot’ so she can pretend to save them, putting both Mettaton and the Human in danger as she ‘leads’ them through Hotland- with a mixed bag of success. On multiple occasions she messes up her codes and almost sends the Human into burning lasers, pits of lava, and of course in close-contact with Mettaton, who has a penchant for chainsaws and taking everything a little too seriously. In this timeline, especially, she winds up responsible for Mettaton’s death against the Human by involving him in the situation, despite it being well-known in the Underground that humanity was dangerous and even a child could kill all of them. Eventually, in quite a few timelines, this drives her to ‘disappear’ to a heavily implied suicide from her inability to deal and process her actions.
