Alphys had barely gotten to meet Toriel back in the Underground- just when the barrier was broken and she had to tell Asgore about the Amalgamates, and she was fired on the spot, leading to a very worried sort of respect. Alphys was eager to try and befriend her, especially due to Sans' glowing review, but Wonderland had other ideas. Toriel was from a darker timeline, and after accidentally crashing Frisk's birthday party, quickly approached Alphys regarding her killing of Chara in the months previous. Toriel claims to have forgiven her, but Alphys is dubious about how much forgiveness she really has.
Since then, however, Alphys' secrets have been dragged out, and as Wonderland has thrown them together time and time again, she and Alphys have reached something that Alphys would consider a friendship. Toriel is harsh, but honest, and while she never fails to let Alphys know how she feels about her errors, she is also there to pick her up and offer a kind word. And frankly, that's everything Alphys could ask for in someone who cares about her.
