Alphys has been ever-grateful for Papyrus' optimistic presence, back in the Underground and in Wonderland, despite not interacting with him much at all previous to their arrival here. The more they talk, the more Alphys really just wants to impress him- Papyrus is good, so good, and she doesn't want to disappoint him in his eternal optimism.
Still, over their time together, they've both been through some rather dark and harrowing trials, where she has needed to hold him or Sans up and seen him very grateful. While she can't take the credit for being the sole benefactor, she's happy she can help him even a little, to repay the kindness he's eternally shown her, even in the face of her problems. Even though he's gone, she hopes their relationship when she gets home will be just as strong.
